Eli knew Thrawn well enough to know that he wasn't trying to be obtuse, and that the Chiss just struggled with social situations sometimes. Part of Eli found that a little endearing. It showed that Thrawn wasn't some omniscient being, but just as mortal as anyone and with his own flaws.
