They are underground trains. Like a high speed underground bullet train.

They will be able to use them to get around to an extent, but obviously there is structural damage that has effected the transport system.

Since 'staying on the train' is mostly the opt-out for anyone who isn't up to doing missions, I'm going to say that the SCA communications don't work for those who stay behind on the train.
